The trans is mated back up to the engine and I am TOAST!!!

That was hell in the driveway. Not road tested yet, but it all seems kosher.
I still need to order the new shifter it seems. An adult beverage first!!!

Manual transmissions often can be hard to shift into some or all gears when the transmission is out of the vehicle. Reason being that the guts aren't moving so things aren't perfectly aligned, that is the best way I can explain it. Even tiny movements from the engine or the vehicle rolling can line up the pieces and allow it to shift smoothly. If there's no oil inside it, that will compound the problem.

Good luck finding your seal, every time I rebuild a transmission I find myself spending hours looking for one or two specific parts. It's annoying but I guess these trucks are 30+ years old now and a lot of parts have been discontinued for years.
To shift a manual trans on the bench, remove the shifter, take 2 flat snapring pliers, the type that opens when you sqeeze it. use one to move the shift pocket from side to side and the other front to rear. my oe reman shop did approx 3800 to 4200 manuals a year and that worked very well... not much else worked on most units. sorry if my explaination kinda sucked....

Well, that job turned into a total nightmare, but it eventually got done right.
BTW, the new TK-5 shifter from Allstate is better than OEM!

Now I have a weird problem with reverse lights. Lights are on in neutral but not reverse or any other gear. Swapping plugs around did nothing, is there something inside there under the shifter that got flipped or something?? Asking before I pull it back out.

Yeah, there's two plugs in that area, but no combo of moving them made a difference.

The neutral and reverse switches on most manuals are just a little spring loaded ball or pin that gets pushed in by the shifter or something else in the transmission - shift fork or rod or whatever. You didn't pull the transmission out and disassemble it at all did you? Wiring plugs went back in the same place?

No, it was out just for a clutch job and to fix/replace the shifter. The top switch on the left of the shifter hole is obvious and there's no way to change that, and the other one I really didn't notice. Is that top one the reverse switch? My manual is worthless. Think I'll pull that switch out and check it. It SEEMS to me when I was assembling, that the dog the shifter ball went into was what activates the top left switch thingy. I didn't see anything missing.
