I know it isn't the greatest place to mount it it is about the best I have. My concern is the thing whapping into the back of my truck/topper. Is that a valid concern? Any way to help keep it from doing this?

Similar concern with a dune flag...

What type of antenna is it? What about putting an antenna on the drivers side of the cowl opposite of the AM/FM antenna?

It's up there.

Round.
My credo
I poop in the furnace.
Depends on the type of antenna... thicker stiffer antennas you can just put a tennis ball on them where they would hit the truck. Thinner longer antennas can be tied down.

I don't count birthday's anymore...just happy to be looking down at the ground instead of looking up
Don't know the location of the antenna or how much space on your topper, but maybe something like this...
Antenna thru the large antenna mounting hole with a rubber grommet to hold it, while the "L" attaches to the topper.
Not necessarily this one, but would be easy to fab one out of some stainless steel sheet.
Second pic is similar...short leg to topper, antenna thru larger hole with rubber grommet.
If you don't want to mount anything to your topper, maybe use some small inside diameter pipe insulation. 8 foot length is only about $1 buck at Lowes.
Cut what you need and tape up the ends.

I have no antenna, this one (recommended by 4x4Junkie) has been languishing in my Amazon cart for the better part of a year though:

Not committed to anything but the old GE radio dad had in his truck when I was a kid. I want to use it.

I am kinda hobbled by my tiny garage, my topper clears by inches, there is no room for a roof mounted antenna. I really don't want to drill holes in my old fiberglass topper or my truck.

My thought with the 5.5' one is I could have it mounted low with a disconnect so I can take it off when not on a road trip or trail ride. It would have enough room to flex if it had to and not totally explode.

I did get to thinking about a 3' one behind my spare tire on my way back from lunch...
