Depends if the 99 was a 4.0 OHV or 4.0 SOHC. The 03 engine will be a 4.0 SOHC. If the 99 was a 4.0 OHV then no.

That is correct. In addition, the transmission should bolt up but the wiring and computer need to be changed. Possibly more work.

The PCV routing is different as well. The 01+ has it routed from the engine valley, and the 2000 and older is all routed from the valve covers.
Trust me it’s a pain I just went through all this with my early 2000 sport trac. I put a 2005 ranger engine in it and I won’t be doing that again any time again in the near future
