I'm far from knowledgeable but....

X — 4.0L EFI-OHV, six cylinder (pushrod)
E — 4.0L EFI-SOHC, six cylinder (overhead cam)

So, if it's a pushrod/overhead valve engine and you have a '99 Ranger and a "newer" engine was put in it could only be a '00 since they stopped making them in '00.

Here's some info on how to ID a OHV 4.0:
http://www.enginebuildermag.com/Article/2356/rebuilding_the_ford_40l_pushrod_v6.aspx

I have a '99 w/4.0 that I bought used and just went through verifying what vintage 4.0 it had before I went to order parts. Turns out it appears to be the original '99 engine.

Hope this helps. (And I hope I got things right)
Ron

BTW, I don't think you'll find a vin code X or E on the engine.

The code is useless to you, because the only "code" you have is for the engine that's gone.

It is VERy unlikely that someone retrofitted a 4.0SOHC

But the EASY way to tell? are the valve covers painted steel or cast aluminum?

On the OHV engine they are steel

On the SOHC engine they are Aluminum
