intermittent dead miss

I posted this over in my build thread but haven't got a response, so I'm going to try here.
I put an '87 2.3 in my VW truck. It uses the Ford ingition and coil and distributor. (Distributor has the vacuum advance).

It's been running fine until a few days ago when I noticed an ever-so-slight miss while at idle. I don't really notice that anymore but it has develped a complete shut down of the firing while going down the road.

This is very intermittent. I never know when it's going to happen. Most times it quits for just a second then starts right back like nothing was wrong. One time it stayed off for about two seconds.
One time it quit as I was pulling through an intersection and the engine died, but started right back up.

Does anyone have an idea as what the problem is?
I have an MSD AL6 I can put on as well as a couple of regular looking coils. (I'm not used to the Ford square one).
I also have a couple of "green" boxes.

THe engine runs great except for this and I want to go out of town for T-giving without worrying about a breakdown!
