Running Rough after replacing head gaskets?????

The truck ran great, smooth, no tapping/knocking....but after having a problem of running a little of the hot side at highway speeds, I determined a head gasket was bad and i was blowing exhaust into my coolant.

So, I tore everything down took the heads in and has them rebuilt. Ordered the entire upper gasket set, 6 new fuel injectors, new spark plugs and wires, had the lower intake cleaned and dead blasted. Assembled everything back together, perfect torque specifications, everything clean, all connections/vacuum lines goo, very clean and neat work. Now, when I fire it up, it runs poorly and has a miss. At idle and when I tap the gas I almost hear a knocking from what sounds like the transmission or back of the engine. When I put my vacuum gauge on it it's reading around 15-16. The valves were checked to be seating properly before they left the machine shop. I'm stumped. I remind you that it ran great before hand....
