where to install pilot bushing?

I am replacing the clutch and flywheel on my 94 ranger 4.0 ext cab 4x4 with M5OD trans. I went to inspect the "pilot bushing" and noticed that there wasnt one in the crank or the flywheel. I did measure the input shaft of the trans and noticed that there is no way it was long enough to ride in the crank pilot hole so I "assume" the pilot bearing is installed into the flywheel? I guess I am asking this to confirm this? my next question would be how far into the flywheel I am to install the bushing? Thanks.

Yep, pilot bearing or bushing will fit into the center hole in the face of the fly wheel, installed it seats to the bottom of the recess.

But you have to look close before you install you new one. Ford used several different types, I had one that went bad and the needle brgs just wasted away and left the cage or housing and I ruined one pilot until I removed the old hsg, but I was working under the truck without removing the fly wheel.

And there are updated ones that are better.

But to answer your question, oil it good and tap it in with a socket and drift hammer until it bottoms out, don't hit it hard it is a slide fit and most plastic clutch line up spline thing that come with a clutch kit will allow you to drive it in safely.
