Ok I have a 99 Mazda b3000 and I pulled the 3.0. The 4.0 is from a 2000. Are the rubber motor mounts the same or different? Also the engine mount brackets are different and the 3.0 engine mount brackets don't bolt to the 4.0. Should the changing of the rubber mounts solve my bracket problem I test fit the 4.0 and the mount to bracket is about 1inch off. What about custom mounts?

You need set of 4.0l motor mounts, they will bolt to '99 frame since '99 Mazda had 4.0l option, i.e. B4000

3.0l transmission won't bolt to 4.0l engine, just FYI

Not sure what the "isolator bracket" is?

Some models had a mini shock absorber, a torque damper, which wasn't used on most models, so not really needed IMO.

The metal bracket from the engine to the mount. I went to the junk yard and it seems that the ohv and sohc motor have different brackets so does 4wd explorers and rangers all have different bracket unless it is as simple as just changing the rubber mounts to get it to fit right. Also I think torsion bar and coil springs type have different brackets as well. I'm going to try 1 more junkyard before t goes to the fab shop for custom mounts
