There's a baffle that outside air goes through before it goes through the tube thing, then the airbox. It's roughly behind the right headlight. Is that baffle, with a small square hole at the bottom, really necessary for keeping dirt/water/other stuff out? Will taking it off allow more air to flow into the engine?

Yes it should stay in place.. Unless you are thinking about racing the thing leave the intake system alone.. It provides more air than you can use..
AND remember more air requires more fuel! More air and fuel requires bigger exhaust systems.. Are you thinking the engineers at Ford slept thru the intake class?
