M5OD clutch/pilot replacement, vibration in 4th and 5th gears

I just replaced my clutch in my 2wd '88 2.3 Ranger, M5OD trans. While in there I realized the crank had NO pilot bearing installed! I never noticed much from a lack of one, I've owned the truck for 10 years, but it doesn't get alot of miles. It was buzzy, but I assumed that was the nature of the buzzy 2.3, and the solid rubber motor mounts I have.
I installed a new pilot bearing along with the clutch, and while the truck is smoother all around, now I have a very serious vibration in 4th and 5th gears only, at around 2000 rpm's in either gear. The vibrations are enough to shake the floor of the whole truck, I can really feel it through my seat, and it only happens under power. Coasting it doesn't do it, clutch in it doesn't do it. I can drive at the 2,000 rpm area, get the vibration, and immediately put the clutch in or let off the throttle, and it goes away. As soon as I give it a little throttle again, in gear, the vibration comes back. It goes away above 2,000 rpm, and only happens in 4th and 5th gears.
I'm wondering if I damaged bearings or gears from running for so long with no pilot bearing. I did notice the input shaft seal was leaking when I removed the tranny, I'd assume from the pilot bearing not supporting the input shaft and the shaft was able to move around and damage the seal. What should I be looking into? There's no whining associated with the vibration, like I'd expect with a bad bearing. I'd liken the vibrations to when you're bogging a big diesel in a gear too high. However, I can run at 2,000 rpm's and lower in gears 1-3 and I have no vibrations at all.

it is not very common for a manual trans to ""suddenly" vibrate, make sure that the bolts are tight. also, is there alignment dowls between the motor and trans?
