Could be the plug wires are on wrong, could be injector/wiring issues, could be a bad timing chain on that side,

Look at your coil pack wiring, the coil pack only has 3 coils inside, NOT 6

[3 4]
[2 6]
[1 5]

These are the match sets of spark plugs that FIRE at the same time, 3/4, 2/6, 1/5
The 5 6 4 side often gets miswired, if its 4 5 6 then all 3 would misfire
Follow each wire to its cylinder on drivers side

Awsome thank you for the plug chart, 5 and 6 were backwards, still misfiring but numbers are lower, will this reset after a certain mileage or time?

What numbers are lower?

also a code for misfire will not reset by itself.

Misfire numbers, it is still misfiring not as many times, has a way more power and rpms, so if I reset the codes it shouldn't come back

Round.
My credo
I poop in the furnace.
Well if its still misfiring that's still bad... the proper number of misfires is ZERO.

Find out which one(s) are misfiring, code P030X, "X" being the cylinder number that's misfiring

Pull that spark plug and see what it looks like, "new" means NEVER EVER tested, it no longer means "it works"
Same for wires and coil pack

Because the a coil fires TWO cylinders at the same time, you CAN swap those two wires around

i.e.
3 4
6 2
1 5

works exactly the same as
3 4
2 6
1 5

But if misfire MOVES to #2 from #6 then you would know the "new" coil pack is bad

So find out which cylinders are misfiring, FIRST, then go from there

Ok thank you Ron, we had the misfire on 5 and 6, sometimes 4,we had wires five and six backwards and it ran better but still misfiring and I saw a misfire on 1,but it ran better, it was only down the street, so just wondering if after doing the test that you are suggesting will it get better as it drive it, or could it now be a fuel problem

Fuel is a long shot when there is a misfire
Spark and/or compression are usual cause

Since original engine had misfires it could be what adsm08 said, the computer is not opening certain injectors

UNLESS....................you know vehicle/engine has been sitting over a year with fuel in the injectors, then they CAN BE clogged up
Did the "used" engine come with injectors or did you swap yours over?

You can take off the big air hose from intake, start engine then spray Fuel into the intake, if it stops misfiring then could be injector issue

The used engine came with injectors, we have cleaned and changed and swapped injectors, our snap on diagnostic computer says no fault in any injectors, I just took it for a small drive to the end of the road and it felt good like it was running perfectly but it still registered misfiring. But I will try the fuel spray directly into the injectors tomorrow morning, and thanks for the help everyone, you guys are awsome. Thanks
