have you checked the fluid? you might have a bad bearing. and as far as the knock goes it sounds like the throw out bearing is bad

sounds like the problem mine had . The bearing you are refering to may be the inputshaft bearing. The m5od trans has ,I believe 3, rubber plugs on top of the trans on the shift rail, these tend to leak and in doing so may starve the input shaft of oil.All the bearings in this trans are very stout tho

also just because it's a "new" part doesn't mean it's good. ran to the parts store 3 times last week just to get a "new" rad. cap that wouldn't leak.

hmm.. sounds familar. lol

mine is locked up in 4th (won't come out at all) because of a few things. mainly because i got too rambunkish speed shifting one day (3rd gear syncro and whatever it is that stops the shifter going to far got damaged). and i don't mean gear jamming, i was using the clutch.
then letting someone else work on it lead to, low fluid (dummys didn't refill it) and a few other things i have yet to find out about (haven't tore it out yet).

Have you tried pulling the shifter stub and looking at it and the bushings?
